Yes, there's a general feeling across most faculty that Yale-NUS is more prestigious than the rest of NUS. The fact that they have their own section of Utown and pretty remarkable tuition fees compared to other faculty with the exception of medicine.

They don't show up on uni rank websites so it's harder to gauge its prestige (not that rank shows the full story anyway). Based in my time in Singapore, I think we can agree that Yale-NUS is quite prestigious. This is to some extent because it also has the NUS and Yale name behind it–two big names for universities.
